i thought that vowel harmony meant undotted i after a in preceding syllable. but appears not so in eg vakit, bahis. any rule?

Good eye. There's no rule - several words that Turkish has taken from Arabic (like vakit and bahis) don't follow vowel harmony internally. However, when suffixing, continue to follow the harmony rules based on the last letter in the root.
